I am trying to access excel files, possibly run them through a while loop and remove certain characters like commas, hyphens, and other characters that make it difficult for me to use the sheet. My sheets contain thousands of entries. What would be the best language to do this in? Would c# be most effective? Please advise.

I'd do it in VBA, or .Net, depending on what version you're running. Create a macro do remove the offending characters and then run it in every file. It would be a pain if you have a lot of files, but this way you'll have direct access to the cells. It'll simplify matters greatly.
