I have a quick question, we are redesigning and putting some of the sites inside a Panel (asp.net) so when the main link is click then it will show a list of other links underneath it.

Are this links seen by the search engines and picked up by the search engines?

Crawlers don't tend to execute code, but Google lets you submit XML sitemaps which will get all content indexed.

Look at the Google Webmaster tools.
