.htaccess "Wordpress" Problem in VPS

Hi,
I have installed Wordpress in my site. and when going to "settings>permalink" and setting up for, seo friendly url's . I got first error .

1). ".htaccess" file was not writable so cannot create automatically.
Now, I have copied and pasted the data as wordpress settings asked me to put which is

<IfModule mod_rewrite.c>
RewriteEngine On
RewriteBase /~filefunny/
RewriteRule ^index\.php$ - [L]
RewriteCond %{REQUEST_FILENAME} !-f
RewriteCond %{REQUEST_FILENAME} !-d
RewriteRule . /~l2f3p41n/index.php [L]
</IfModule>



But, When i go to browser, it gives me 404 error, as it cannot still read ".htaccess" . Note :- I have already given permission 666 (instead of 644), still no luck.

Do i have some problem in my "httpd.conf" file, Also Before you ask, I am running Apache

Keeping AllowOverride All is really worst idea, It has lots of Security Problem,
So, I dont want to change, it,
I just have another question :-
If I change below code part from
#The following lines prevent .htaccess and .htpasswd files from being viewed by Web clients. 

<Files ~ "^\.ht">
    Order allow,deny
    Deny from all
</Files>



TO this :-

<Files ~ "^\.ht">
    Order allow,deny
    Deny from all
    allow from /home/filefunny/public_html/
</Files>


OR,
<Files ~ "^\.ht">
    Order allow, Deny
    Deny from all
    allow from /home/filefunny/mydomain.com/
</file>



will my htaccess will work for above directory, I dont want to create .htaccess for all directory, as this will slow down my site and will increase server load. Thanks, Eagerly awaiting for reply.
