I have a hosting with godaddy that allows for multiple domains being hosted. I have a primary asp.net site hosted in the root folder that works fine. I added a second .net site into a sub folder and pointed my domain hosting to that folder and am getting a compile error from my root folder web.config. Is there a known workaround for this type of thing to isolate these sites? What should I do?

Keep the root clean except for the folders for each site.
