Mobile with Javascript in Joomla

I have been studying mobile design for some time now and starting the implementation process. However, I would like to know if my approach is OK for mobile development.

What I have is a website created in Joomla! and I use the mobilebot plugin to handle the switching between desktop and mobile site. I designed a separate mobile template in Joomla! for the mobile version of the website. I pretty much laid out most of the pages with fluid layout with CSS-styles; however, to get around the homepage I use Javascript to alter the HTML code.

To display a different homepage on mobile as opposed to desktop, I use Javascript's document.getElementById("id").innerHTML to zero in on the wrapper div and customize that HTML code.

Is this an acceptable approach to mobile design or is it frowned upon?

Please note that both desktop and mobile subdomains read from the same HTML content; however, they are styled different with CSS and uses customized templates.
