I am creating a simple CSS document for Uni, and when I open the page with safari it looks great, but then when I open with any other browser it looks terrible and nothing is where I have put it. Is there a way to fix this?

Yep, write good code
Do you have an example of what's not working, and in which browsers?
I've never found WebKit (Safari, Chrome) or Firefox to be a good reference for things to look as they would in other browsers. I use Opera for development and honestly hardly ever come across incompatibilities.

In safari the nav is right next to my content, but in firefox and google chrome it is flush to the side of the browser window with a large gap between the nav and the content. the top and bottom padding is working well its just the sides.

Alright, do you have a link to your site, or the code relative to the menu that's not correct?
It's possibly due to some container being out of whack, and Safari's assuming that it's something else.
