indexing matrix in perl

Posted 08 October 2015 - 09:47 AM

Hi everyone, I've tried to index a certain part of my patrix to put content in it. How can I do this?
Thanks a lot!

use 5.010;
use strict;
use warnings;
my $seq1= " MSATPLTQEQKKA";
my $seq2="MNATLTQQTKA";

my $n=length($seq1);
my $m=length($seq2);

my @Alignement=(
	     ["","","M","S","A","T","P","L","T","Q","E","Q","K","K","A"],
	     ["","","","","","","","","","","","","","",""],
	     ["M","","","","","","","","","","","","","",""],
	     ["N","","","","","","","","","","","","","",""],
	     ["A","","","","","","","","","","","","","",""],
	     ["T","","","","","","","","","","","","","",""],
	     ["L","","","","","","","","","","","","","",""],
	     ["T","","","","","","","","","","","","","",""],
	     ["Q","","","","","","","","","","","","","",""],
	     ["Q","","","","","","","","","","","","","",""],
	     ["T","","","","","","","","","","","","","",""],
	     ["K","","","","","","","","","","","","","",""],
	     ["A","","","","","","","","","","","","","",""],
	     );

  for my $row($Alignement[0],[0]){
	  for (my $i=0;$i<=$n;$i=$i+1){
	  print "$i";
	     }
 }
