Partition Magic should works with the file system, so as long as it can read-write an NTFS, you should be in good shape. The OS is independent of the File System, so I don't think that you need one specifically for Server 2003.

Yes the OS is independent and partition magic will work fine. Windows 2003 with built partly off the Windows NT architecture. I could go geek out and explain why but I dont think you want that its long
The only thing with taking 1 drive with 2 partitions and making into 1 is the MBR (Master boot record is effected and has to be re-created.) The problem with this is sometimes it can mess up your first partition along with windows. I honestly would suggest keeping it as two partitions but if you have it. 1 for your OS and the second for your applications. But if you want 1 drive you will be fine.
Note: make sure you completely shut down all your system services before doing this. AD (Active directory) services can be messed up with they are not shut down properly. Also if you have any other services that are not standard and run network related resources make sure you stop them before doing this. Once complete just start them back up or make a .bat file before hand that will do it for you.

Allow me to move this to Computer Support as it's not a Networking question.
