Web applications can be thought of as mini "programs" or complete "applications" that are hosted on a website. A website can have many web applications.

So for instance you have a website like Google.com. On Google the search engine is a web application. The Google docs, calendar, maps, gmail etc are all web applications.

A web application is a set of pages and tools used to achieve a specific task. Gmail consists of pages, code, tools etc that help the user send and receive email.

Another instance is when you type a post into the editor on Dream In Code here. It is a web application that is on the Dreamincode.net website. Its task is to help you write and format your posts.

Hopefully this makes the difference clear. :)
